Concerns with Shopify Automated Filing
Shopify may file your sales tax—but it doesn’t take responsibility for it. And that leaves more on your plate than you might expect.
This service uses computer calculation to process returns and will never have human reasoning applied. You are responsible to be sure everything is being filed correctly. Including verifying Shopify is not double paying VAT tax or marketplace sales.
If something is filed incorrectly, Shopify will not amend. Automated filing is performed only for current or upcoming filings. If you need help with past or amended returns, they recommend you contact a tax professional.
Automated filings will not include orders that had tax calculated by a tax service other than Shopify Tax.
Shopify Tax automated filing only includes information for orders that are placed on supported channels and marketplaces. Automated filing isn't compatible with the Loop Returns & Exchanges app. Therefore, you are not guaranteed all your sales tax is being accounted for, and since it is all automated and no real person is looking at your filing, there is no one to catch the missed sales.
Shopify does not support prepayments in any state.
Shopify does not offer registrations. This has to be completed prior to setting up your tax returns with Shopify. You will also be responsible for any new registrations that need to be done as you reach nexus in new states.
Since Shopify only offers automated services, there is no support working with the state on your behalf when issues arise.
Shopify also lists this disclaimer on their website - “Tax laws change frequently. It's your responsibility to consult with tax authorities or tax professionals to ensure that you file and remit your taxes correctly.’
At the end of the day, automated tools can support your process—but they don’t replace oversight. Knowing your numbers, reviewing your reports, and understanding what’s actually being filed is what protects your business. If you’re not confident in your setup, now is the time to take a closer look.
